More Bug Fixes (0.5.10 Alpha)

This fixes a bug in the GUI that was allowing the wrong file to be overwritten on save with relative ease.
This also fixes the fact that the Flag Variables added in a the recent version were not being saved to disk on world save. They're now saved and loaded properly, which once more allows block paint to be saved.
